I personally would have chosen Cook over Trescothick. The biggest omission is Graham Thorpe. I am also not sure how Warne can include Gatting, who after 1990, averaged just 25.66 in 11 matches.
My own England XI of the last 25 years would be:
Gooch, Cook, Vaughan (c), Pietersen, Thorpe, Stewart, Flintoff, Broad, Swann, Gough, Anderson
Toughest omissions for me were Robin Smith, Joe Root, Matthew Hoggard and Steve Harmison.

I agree with your point of omission of Thorpe.Maybe Warne just considered averages or took it up to how tough it was to bowl to them,maybe that's why this is his personal 11.
He hasn't bowled to Joe Root much i reckon,maybe that's why he wasn't included.
